Same thing for me as well. I told them during the beta that this was a problem.
I'm using a scuf ps4 controller and I activate Bluetooth through DS4 windows. This works for literally every game I own except for this one.
To maybe help some people out, it looks like if you plug your controller in via usb it should work. My usb is broken and goes in and out so I can't say for certain if this is the case or not.
Only caveat to the above is that you can't have anything else plugged in I don't think. It specifically only worked when I had nothing. Hope that helps some people at least while this game continue to be a mess at launch
Same issue for me as well. I got around it by downloading key mapping software so my controller would mimic keyboard and mouse inputs. Antimicro Portable was the best but I was having issues with it lately.
