I had the same problem too, i managed to fix it though, here is what i done.
I think if the loadout section on the battlelog website is different from what you have set in game, they can confuse each other.
Go to the customize screen on your game and adjust all your settings, camouflage, guns, vehicles etc.
Do the exact same on the loadout section of the battlelog website and make it the exact same then apply changes.
Go In a game.
You should have the proper camouflage.
If not, sometimes the battlelog will reset the camo, with me it kept resetting back to the black camo.
Set it back to your desired camo and apply changes again.
At the spawn screen in BF3, quickly customize your character camo and double check its the correct one.
After the game finishes you should have no more problems.
Just remember if you make any changes, make the same changes on the battleog website too, otherwise it can confuse the server.
