That is an uncommon issue, please try the following steps:
Try to reset your console with following workaround from our community member MorningTimeCloud:
1. Turn off your PlayStation 3 console.
2. Hold The power button down, the system will turn on and then off again.
3. Once the System has been shutdown, press you finger until you hear 2 consecutive beeps
4. When you hear the 2 beeps take finger off power button.
5. You will be prompted to plug in your controller via USB and then hit the PS button
6. The Recovery menu will pop up.
7. Select Restore File System.

I know the feeling. I figured from my own experience that this is not automatically, but simply a muscle memory. It have happened to a lot of people and there are but two solutions.
1. Learn to NOT press the R3 button so hard, but play gently. This can be a bit hard sometimes.
2. Change button setup under options to "Veteran". This layout simply change the knife button with the duck button, so when you meed an enemy you will "automatically" duck and get the upper hand on an unexpecting enemy. The ducking when facing an enemy is a well playes trategy known since bad company 2 or even earlier. After playing with this for a while you will encounter both better battle situations and learn to be more gentle with the buttons.
..and by the way, it's not an uncommon problem. People just learn to change to Veteran button layout and solved it in that manner.
