Actually, based on information I have, it is impossible to do it directly. Behemoths are immune to repair tools, both in terms of damage and repairing. There is one possible way, but it would require way too many coincidences. To kill a behemoth (train or Char, to be precise) with a repair tool, those requirements have to be met:

1) A vehicle with enemies inside has to stand as close to the behemoth as possible

2) Explosives have to be close enough to the enemy vehicle for its explosion to set them off...

3) ...and they also have to be close enough to the behemoth to damage it when they blow up.

4) Behemoth has to be on minimal health

Here is how it works: You blow up an enemy vehicle with a repair tool, vehicle blast sets explosives off, explosives kill the heavily damaged behemoth. Game treats behemoth destruction as if repair tool did it, as it initiated the sequence.

It is way easier (although still tricky) to blow a train up with melee weapons capable of damaging light vehicles - jump on a motorbike as an Assault, park it next to the train, throw explosives in between, hit the empty bike until it blows up. That's about it.
