The game's scripting engine is not advanced enough to link an action to an automatically spawned unit on a helicopter pad.
This is a situation that can probably occur in several missions. If you end up in a situation where you can't complete the objective, simply restart the mission yourself.
Or, better yet, drop a save just after you captured it.
