Unfortunately you have described the only way to remove the protection from your base.
Jump into an area where there is an unprotected base, attack it with a single unit to reduce the repair time and you are no longer under protection.
That said if you are spending your own money on improving and upgrading then it really doesn't matter if you are in protection or not a second base can still be built.
