This happened to me as well, just with another amount of resources. Sometimes I just transfer 1 more crystal/tiberium and the problem fixes by itself but sometimes it's a dead end. I'm not sure if this happens only with that add-on installed, because I used scripts for quite a while and I don't remember having the issue before using them.
Anyway, I would rather suspect the game for a transfer bug, because the script can't transfer resources anywhere else but one of your own bases. This means the script initiates a transfer through the game's own methods, the game misbehaves and the result is this "theft". It's a very old bug. I suspect even hoping for a fix is slightly crazy but hey, I'm crazy anyway. So I hope it will be fixed one day. :P
