I ran into this problem as well. I was able to restart from the last autosave before the Cargo Bay, change the difficulty then re-save again at the cargo bay. After the sequence played out, the elevator light turned blue! Not sure why that worked but it did. I just reset my difficulty level again and was able to move on.

If you have ever played an RPG you know that this works well most times. I never changed difficulty like this but good one. I always reload, save new save, load that new save.
