Keys for optional missions are missing in second playthrough (or doors are locked)

When did the bug occur?
While playing the game for the second time in casual difficulty.
What did you do before you experience the bug?
Playing the game for second time, I use the option to select the chapter.
First time I selected the prologue and almost all the optional mission were locked (no keys), select a specifict chapter has the same result, no keys.
If I select the the optional mission from the menu the key is in my inventory and I can enter the mission.
FYI I was affected by the infinite ammo glitch from the crafting arena

Find the keys to do the optional missions again
