Just managed to verify, this HAS been fixed with the latest patch!

I am having the exact same problem. My female Warden is now apparently a man who is in love with Morrgan!
My warden stabbed Morrigan throught the Elven mirror. She even dismissed Morrigan from being a companion in DA:O and the ritual never occured. Now all of that has been changed, despite my DA Keep worldstate being 100% correct when I go back to check it. Something has gone wrong with the import/export into DA:I.
I'm now worried about what effect this will have on DA:I and any later installments...
Maybe that's the problem? Maybe they screwed up when they check the flag... it's either went through the eluvian or did not... stabbed defaults to went through the eluvian? Definitely needs to be fixed. Soon. I'm avoiding talking to Morrigan and hoping that will make it so that it hasn't already checked her state...
I had a male warden, i had a romance with Leliana and refused the dark ritual even banishing Morrigan from my group, and than my warden died killing the archdemon.
And now Morrigan gets to Skyhold saying: "Me and the warden were lovers and he also came to search for me in Orlais after the Blight"
Wait what? I even chosed to stab her in witch hunt, this is so wrong.
