Best thing you can try is launch the game, save, then wait for a while for progress to upload. I think transitioning to a different area forces an upload. (I assume this is the case because load times are slightly longer when you enable the option to upload your progress.)
If this doesn't work, I'm afraid you'll have to set some variables manually in the Keep. This happened to me as well on some occasions.
