I had the same issue, but I lost both my blue (Balemore) and green (Nightstorm) sigils. It should be noted that for me, this happened only on the New Game + playthrough. It was a huge hit though, given that fully upgraded sigils in New Game + are 12 Legendary Essence a piece.
Yeah mine was one new Game Plus, just after you retrieve your gear. Fully upgraded Nightstorm just gone. I should count my looking at your replies that I only lost 1!
