I take it that a computer restart didn't sort things out? Was there any notification about syncing cloud saves?
If there's still nothing, is there any data for your local ME3 save folder. It's C:\Users\*username*\Documents\BioWare\Mass Effect 3\Save by default.
Same here, accessed multiplayer for the first time, then when I loaded my singleplayer savegame it said I had played only 4 hours on it. Yes it synced some time and no, theres obiously no other savegame in the BioWare folder.
