If anyone is still having this problem, this is how I overcome it.
When you get to the Mass Effect title screen that says "Press Any Button" and no buttons work, hold down the "steam" button and press a trigger (simulates mouse click.) From there, the controller is magically recognized. Your mileage may vary, but this was the only thing that worked for me after trying every other "fix" I could find.
I normally don't play with a controller, but I tested it just now and it works flawless for me.

Still nothing. Game on steam doesn’t support controllers. Doesn’t matter which I use, what settings, the game doesn’t support controllers on steam. Refund requested. This shouldn’t be a thing still. I’d suggest just removing the line from the store page about controller support existing.

Enable the Steam Overlay in your Steam settings and for some reason the controller is recognised.
I had a flight stick plugged into my pc and once I unplugged it, it works great! Thanks!
decided to purchase the game today; and I have had this issue. after implementing and trying multiple work arounds suggested elsewhere; the best I could do is to get my xbox 360 controller working in the LE main menu. try to load a game and lose the controller. even got the steam pop up that it was loading the controller settings.
would be nice to have this working as advertised. have refunded the game from steam until can play it properly
I found this. It fixed my issues. It was an HID compliant game controller that was doing it for me.
