If you can remember the various decisions you made, you can check them off with this.
Disabling sync shouldn't force you to reinstall the game. It just forces it to look only locally for saved games, which in turn eliminates one possible area where things could be going wrong.
Ok, a bit of digging. On this link there are two comments of note; one from AlienPB and the very last post on the page:

I actually think the last post may have something to it.
Alternately, if it would help I could send you my ME1 save game (which transferred fine) and you could see if that works for you. Not that you want to play mine, but it would help to narrow what the problem is. If you have the same issue, your saved game is fine. If you don't, you had a corrupt save.
Ok, that's enough spagetti at the wall. So much for my last suggestion.
Just to be clear, I do appreciate your trying so hard to help me on this. Also to be clear, I neglected to say in my last comment that I was in the process of reinstalling, and testing the sync theory would have meant trying the import one more time, and so far all my efforts to do so have resulted in an unplayable game. It's a shame because I can tell from the opening cut scene- which is all I've seen so far- the game defaults to different results from me1 than what I wanted.
I suppose the important thing is that the game runs. Ultimately I'm not so type A that I can't appreciate that fact. So thanks for all the help.
I believe you can edit a live game with the saved game editor. Not totally sure, but to hedge your bets you could make a copy of the bioware directory in Documents before you run it. If it fails, delete what's there and restore the backup.
But hey, good luck! It's an awesome game.
