I'd be impressed if the Initiative has enough resources to build replacement shuttles, transports and fighters, actually.
as the game went on you found quite a bit of resources including 300+ years of fuel plus with the energy to matter technology of the remeneant its possible you could build ships simply by using remenant technology

The impression you get is that the Initiative does not have not only the resources, but no place to build it. No shipyard with all the correct tools, etc. And the drive core in it is still fairly oversized for the ship size.
