It's unfortunate that you experienced this, looks like a glitch on our end.
If I understood correctly, your characters and weapons disappeared but you didn't mind because instead you had the project Phoenix vanguard?
It's only natural that things went back to normal after this glitch, and you can unlock available new classes by purchasing packs (your best bet is probably the Premium Spectre Pack).
