I doubt it will be changed but that is a fair point. I'd like an option to choose faction names. I'd want to see the Rebel Alliance renamed through the eyes of Palpatine as Rebel Scum

    I to agree with @Tinogiggedy its highly unlikely that the specialists at EA and DICE will change the name from Separatists to the CIS unless they really want to.
