I can confirm that this is still an issue in Co-Op mode on PlayStation 4 as of 8/13/2020. Defeated Count Dooku (twice), Darth Maul, Bossk, and General Grievous on Geonosis in Co-Op Mode but received no credit towards the Snuff out the Light Timed Challenge.
Still happening in 2025 xD
