I fixed it but had to completely uninstall the game and re-install it.
I first saved my game outside the ship. I then completely uninstalled (uninstalling the game doesn't wipe out the saved game), the game and re-installed it. I then loaded the game (instead of Continue), went back in the ship, used the console to choose the Zeffo planet and it worked this time.
