I experienced this problem as well. The trophy popped for me after I had traveled and landed on each planet again. I had already completed the story.
Playing this Game in 2025. I also had every enemy scanned but I didn’t have the trophy. So I followed your tip on planet hopping and it worked. Thanks a lot.
