I'm having a similar problem, but my controller is not being detected at all from game launch in VR Mode. Game starts and menu comes up but controller input has no effect whatsoever within the game - weirdly, I can hear Steam Menu options outside the game being selected instead. Can sometimes get it to work by pressing random keys on my keyboard to switch to KB/Mouse input, then random input on the XBox controller will switch input back to the XBox controller and it works from that point and I can play the game normally. However this does not always work, and I have to just force quit the game and try again or just play non-VR. Controller works perfectly with no issues in non-VR mode.

Hi, I'm launching from Steam - I posted all of the details including specs and dxdiag in a separate bug report under my own username:

Got it, thanks! Have you had a chance to try starting up your PC in a Clean Boot before launching the game to see if that makes any difference at all? That way if there's something else running in the background that could be interfering with the controller that might help to get around it.You can find more details on how to set up a Clean Boot over at the EA Help website. Please let me know how that goes once you've had the chance to give it a try. Thank you!

Hi, tried the clean boot but that had no effect. Same issue. I also realized that the game isn't accepting input from either the XBox controller or the Keyboard in VR Mode until I left click with the mouse (on anything), then it starts accepting keyboard input (random since I can't see with the VR headset on) then I can move the controller for it to switch to the controller input.
