Are you playing with the same account? If yes then that's normal, settings are saved online linked to your account, no avoiding it. If you play with the same account what you are asking will likely never happen as you are asking them to basically allow you to buy the game only once for two consumation, there's no game company letting that happen to my knowledge.
If you are not using the same account to play maybe the game saves the settings internally in that case a new session on the computer would probably solve that problem.
But I guess it's more of a case 1, in this case maybe you could use a software to rebind your keys to think for example that your "f" key is a "k" and only turn it on when your son use it but that's using a third party software so I'm not sure how the anti cheat would react to it so it's at your own discretion. For the achievments/progression there's nothing to do.
If you are on steam there's a function that lets your friend play your games on your account or something like it, it might be worth checking it out if it works.
