I have essentially the same problem. Prior to the most recent patch (1.1?), it didn't matter because you could map the controls anyway. The real issue is that only 2 devices are recognized which only works if you only have 2 devices connected. It seems like EA appears is assuming that if you have a HOTAS, you must not have enough ports to plug anything else in.
Hopefully they will at least put it back in the next patch. Have you tried using T.A.R.G.E.T.?

I don't even have that software installed, it's so useless and unwieldy.
Even DCS works better without it.
I'm really starting to be shocked at how shoddy the controller handling part of the game is.
They just didn't think this through at all, did they?
You *KNOW* people are going to want to make their own T.I.E. fighter cockpits from this game, and they've, through their own failure of imagination, denied anyone to do that.
(I'm not one of those people, but I'd still like the game to work)

This is suggested on the forums:
Unplug your stick and throttle, start the game and bind the pedals, save, quit out and reconnect your stick and throttle. Restart the game.

Sadly, this doesn't help, the "V2 Joystick" device (a button box) bumps the HOTAS Joystick.
