Found a FIX!!!
Can't post the name of the fix here but follow the links below it worked for me immediately. All controller inputs on Jedi Survivor are back to normal.

Hope this helps as it seems EA is in no hurry to fix this. If you, like me were almost 100 hours in when EA's update broke the game and made it unplayable.

While Origin was bad, I never had any issues with it. And this new app - no overlay, sometimes no trophies and no screenshots. I'll just refund the game.

@PunkHooligan I feel like refunding the game is counter productive, in my case at least.
I own the game on both the EA App, and on Steam, thus I paid extra for the Steam features.
The EA App (temporarily) replaces the EA version of the game with the Steam version when it is installed, and it uses the same save file and the EA App DLC. The Steam version thus functions as an "add-on" to the EA App version of the game to support integrations into the Steam store.
Refunding it, while valid for non-functioning features, would cause me to lose the argument that I paid for something that I did not receive. While some might argue that I paid for a separate copy of the game that can be played without EA App integration (2 copies functionally). The alternative is that I paid for the Steam features specifically, which I did.
