In Conquest of Sector 3, the Separatist team led by Count Doku is immortal after their battle with Team Palpatine. After seven attempts, they always reach the same goal: they get to the minimum health level but never die.
Make sure you are not using the F-34T Training Droids disc. That is how that disc behaves.
If you are using the training droids data disk, take it off and the problem will be solved.
