If you want to be competitive at the top you need a full roster, in preparation of what may come next.

Profundity hasn't been top dog for a while now, but you having built it means you are prepared for when the lifter unit comes for that fleet, eventually, if ever.

If Punishing One is so good, switch to using it with its appropriate fleet instead of using Profundity, for the duration of its reign.

I agree it's not great that a 3 star ship is good enough for meta, but it's also not the end of the world.
