Would that not make the smaller guilds unable to completely fill D to have enough to attack with? For super duper simplicity, 1 guild with 10 members vs 1 with 5, the 5 have to put down as many teams as the 10 putting them at huge roster disadvantage as each needs to put down double what the opposition has

As i recall, you used to need a minimum of 25 to participate. But your point is valid. I'm sure there is a way to put some sort of minimum GP on this or make it fair. But for guilds in the top tiers (300M GP+), I'm sure there is a enough roster depth to fill in the extra teams.
