No, he definitely wanted to join the Separatists.
During the clone wars, he was slowly seduced to the dark side. He had a vision where the republic and the Jedi Order were destroyed (not the Separatists) and a power rose up (the Empire). He wanted to rule in this new order. So he began to Sabotage the republic’s efforts in order to gain Dooku’s approval and become his apprentice. He thought bringing Separatist control to Umbara would be enough to become Dooku’s apprentice, but Dogma ended up killing him because he had betrayed them. He certainly had plans to become a Separatist.
