Leader abilities persist for the duration of an encounter, including after the leader dies. The only exception are those where they specify active allies or leaders for some elements eg. Hera's.
However, if you kill a leader, but not all the rest of the squad in either galactic war or territory war then when you go back in to fight them the next time there will be no active leader ability.
