Does it change anything if i put 6 garbage mods from random set 6* mods on the pilot of my ship or if i put 6 6* mods from assorted sets ? For example my pilot has 1 critical damage set 3 potency 1 h...

Not true. Level 15, 5 Dot Gold Mods are worth more than Level 15, 5 Dot Purple Mods, etc.
When I put 5dot gold mods on my pilot replacing 5dot purple mods I see no difference in my ship stats
