I'm sorry things got too busy for you to deploy your squads. Unfortunately, this behavior seems to be behaving as intended at this time.
Per the Title Update 14 Patch Notes:
"Auto Deploy: To help players that forgot to set defensive squads during one of the setup phases, the squads/fleets set on a territory in a previous round will auto-deploy if no squad/fleets were deployed that round and squads/fleets had been deployed in a previous round."
If you hadn't set the fleet defense, this should have re-deployed the same defenses as your previous round, but since you set one defensive team, the auto-deploy function isn't intended to complete the rest of your squads.
Additionally, the Devs had initially tried to roll-out an auto-deploy feature for players who didn't set any defenses at all, but it was plagued with issues, so was deactivated.
Right now there is no feature in the game that would have deployed your defensive squads under the conditions you describe.
