Am afraid the game cannot really handle being installed two different ways on the same computer (for the same user). The Windows Registry would indeed cause the two intended installations to trip over each other. Similar bad things happen when players attempt to install the Steam version while still having what was a viable Origin or disc install in place, it can't really be done that way without a total uninstall and Registry cleanup first.
