Is "shift-click-object-delete" safe to use? (testingcheatsenabled)

Whenever see a weird spawned object that shouldn't be there, or a stuck vehicle on the road, I just shift-click on it, choose object -> delete. However since in TS3 it's so easy to harm the game by us...

It is usually fine to use testingcheats to delete an object like that. Although perhaps you could describe a bit better or provide some screenshots of what is meant by a "weird spawned object"? Deleting sims of any kind that way is a big no-no, though.
