I use NRaas Register to disable wild animal populations. Then NRaas StoryProgression to set the pet populations to 0 (which won't remove existing pets but should prevent further expansion). Then Overwatch to disable the Neighborhood Pet Adoption scenario. I followed most of the tips on this page: http://nraas.wikispaces.com/Animals
Once you install that tuning mod you might need to use MasterController to delete any existing dig sites that have spawned.
