I don't know what's "disappear and reappear, don't stay invisible, but come and go" mean, but if you mean "the city dark or light when into" was the sky randomly gloomy or clear when into the save, it's (very probably)normal. I only have nraas MC and resigner, the sky sometimes randomly gloomy or clear, although it wasn't like this when I last saved and quit
