Not necessarily. It depends how they are conflicting. They may continue to do so even when merged. Who is the creator?

I'm glad that the game is running much faster for you. The Dashboard will help identify corrupt/conflicting files. And I don't recommend keeping them in game. Over time they could do a lot of damage.
