What you are describing is the auto-open file association. This is a function of Windows (and the Mac OS works about the same way). Every file is assigned a program that you have installed to auto-open if you double click on it. As you have installed S3PE, you now have .package files associated with that program. It's totally normal.
The former "white paper" looking icon just meant that no such file association was available yet so the icon was a generic one.
And it totally doesn't matter. The icon that appears doesn't change the files themselves at all. The game knows they are .package files and will read them exactly the same even if they had Word, Excel, PDF, music, or some other strange icon associated with them. There is nothing to fix.
