I encountered this bug for the first time yesterday.
I changed a rental lot with no residents to standard residential lot, edited it and changed it back to a rental unit again, and now the rent for one unit is 4million simoreon
This was fixed by restarting the game.

If you do any changes to the apartment building you need to go out to manage world and then back in again to get everything sorted. Do not put a tenant in the apartment until you've gone in and out of manage worlds. Kick out tenants, fix or change what you want, go to manage worlds and back, check that rent prices are no longer -1 and that apartments are named / numbered correctly, add what rules you want, change the prices to what you want and lastly get tenants. I would recommend creating a new save any time you decide to try to fiddle with apartments.
