I don't know if this will work for everyone, but I found out that after conquering the fear (and have gotten the fear moodlet), travelling to another lot has fixed it for me. I had a sim who was afraid of the dark and conquered the fear only to have the scared moodlet saying they were afraid of the dark, despite it being daytime. I traveled and saw that the sim no longer has the scared moodlet. Traveled home and the sim seemed fine. Hadn't had a scared moodlet since. This wasn't a one off time either. It happened to another sim of mine and traveling seemed to fix it for me.
