I actually totally deleted the User Folder. I never mess with the options too much anyway, and I only had one save file I was really playing on, and it was already effected by the glitch, not to mention my mods, which obviously were one of the main reasons to delete the User Folder. Now I've cleaned the Registry, and am waiting for reinstall. If this issue still occurs after reinstall, it is obviously 100% an EA glitch.
I'm trying every alternative before I officially can be sure, but literally this is the last thing I can try, and once I do it, my game will be not only Vanilla, but even the Registry data will be fresh and new. If the glitch still occurs after that, there is no doubt that it is vanilla.
The invention constructor is STILL available at home... This is a brand new game, with the User Folder and the Reg data generated by the newly installed game. There's no reason this should still be occurring: The Invention Constructor should only be available at home in a modded game, unless there was an update allowing this that I'm unaware of. There's literally not even a single bit of mod associated Data that could have survived all of these steps.
I've been talking to the people at Simsasylum, brainstorming, and the admin over there suspects the Debug Commands are glitching out. I'm inclined to agree.

Do others have this issue at Sims Asylum or just you ?
EDIT: I can see the inventor being available but I'm unsure of that was changed on purposes. Tagging @SimGuruNick for that

So far, none of the others on that site have had time for a full test of the issue, they've only given me advice based off my own diagnosis. Since December 2016, only 3 people have reported the issue regarding Clones. As I said, storywise, it's a fairly hard stretch to make your character need a FULL BODY clone(A baby clone is one thing, but a fully grown replicant...). As such, this could have been going on forever, and the only reason it was discovered in this instance was because my Sim was a mad scientist, who wanted lab assistants, free nannies, butlers, whatnot. For most Sims, even if this error occurred, it wouldn't be worth pursuing. Because most Sims aren't quite on the level of insanity mine was. Meaning, if the clones didn't work, most people would just make due without Clones. I am still going to attempt to remake my character, and then make the Clones. However, I'm going to try to add traits via Console.
Like I said, I've done all the testing I really can think of, even up to a completely clean install. At this point, my best bet is to wait for Simgurunick, hope he has the time for this, and hope he can figure it out. With any luck, it's a simple issue, that EA can fix quickly, or if on my end, he can figure out from my steps where the hole in my troubleshooting is.
Good news! Well kind of. I got EA to escalate the issue to their Level 2 support! Mainly by harassing them until they did so, and refusing to create a new Windows Admin Account JUST to fix THIS(Like taking an Elephant Rifle deer hunting... If this issue is involving some sort of rogue file on my Windows Account, the solution is FINDING WHAT FILE, not starting from scratch). I'd assume that this will lead to definite answers. If so, I will report here what they say.

I did some testing this afternoon but as I was using cheats, it's not a full-blown test but I can definitely see that good clones don't get the base traits while the evil ones always seem to be insane-evil.
I don't know how it was before, tbh but I can try find a really old game of mine that had a clone to see if she has all her traits.
I know they corrected an clone machine issue a few patches back so maybe they broke this then.

Those results are definitely the same as mine, Noah. Thanks for the screenshots. I keep meaning to take some during my own troubleshooting, but honestly, I usually let issues like this slide.
Readding my mods, fyi, because there's nothing more for me to do here. Oh, and EA Tech support tried to tell me "We told you how to fix it!" Referring to creating a new Windows Admin. I didn't take the bait and go off on her like I did the first guy, but this is not a fix. If it fixes the problem, it only would mean I missed a step in my own troubleshooting. And there are other ways to remedy that, like carefully going over the steps performed. This is why tech support keeps records of the steps they perform in fixing issues like this. Being a former tech support agent, I do as well.
Either way, they sent it to the Level 2 techs, so they'll almost certainly discover the answer.

New info from Oisin at EA tech support. He has reviewed my steps, and concurs that this is a vanilla bug, so it's all up to Dev's, now, though I'm looking for a workaround. He stated that I should put this somewhere special on this forum, but he may have just been referring to updating my thread with this information.
