Because if you've been doing active school with them everyday then I think the Cross Stitch skill might not actually be the issue here. I'm pretty sure I saw something similar happening with two of my teens, (but I didn't document it at the time so I'm not 100% clear on the details) who I think both had multiple level 2 skills that were all either base game or high school years skills, but if I remember correctly, the box didn't tick and their grades didn't increase, until one weekday they had the day off school due to a Seasons holiday, and that afternoon/evening it suddenly resolved and their grades went up.
I think maybe the game treats end of school day grade progression checks differently depending on whether you're doing active or rabbithole high school, (I don't know how intentional this would be) but if you have a forced day off it thinks you're doing rabbithole school, because you didn't go to active school that day, and that kicks it into recognising that the level 2 skill condition has been met? Speculation on my part, but that's the best sense I can make of what I experienced.
