That happened to me when I used the normal room tool for the basement instead of the basement tool. I think I got the basement to sit right under the groundfloor level using the basement tool and building at least one room while on the groundfloor level. That was before the stairs update, though, but the old stairs where also four steps higher and went above the wall.
Aha! I might have forgotten to use that basement tool!!! So, I deleted those 2 basement stories, but with same result.
Would I need to also draw the inner basement walls with the basement tool? Because I did not figure out how to, so I used it only for the first 4 walls to define that floor. Hoping all would adjust as the basement tool already had been used. But nope.
