@wandaring0Zb At the moment, there's no way to increase the 99-unit cap on Residential Rental units. (The cap is total units, not lots, so how many units you divide a lot into matters.) There's a mod expected to be public soon that will increase the cap, but not remove it.
Hi, @luthienrising! I'm running into this same issue, and it's killing the game for me, as I really want to have apartments in every world and found they made the game much livelier and interesting. Do you have any more information about this mod and where I could find it (or be on the lookout for it, if it's still not released)?
ETA: To clarify, it does say lot limit per save file. I definitely don't have 100 apartments/units!

Hi @jenhelen . To increase the number of Residential Rental units per lot, use the in-game cheat bb. increaserentalunitcap on. If you need more units across the whole save, (say, you've got 11 lots with 9 units each and you want more units), you can use TwistedMexi's new mod More Rentals, now available at his Patreon (the website isn't updated yet to link to the public release). BUT... note that TMex says "Backup saves you care about, just in case" and recommends not using the in-game per-lot increase.
