Check if your mods folder has the Resource.cfg file.
If not, move your mods somewhere else, delete the mods folder and launch the game so the game re-creates the folder. After that, move your mods back
Alternative create the file manually. I'll share the content of mine (which is slighly modified from the OG one, to add more folder levels for the search)

Having the mod list enabled on startup causes a ton of performance issues. It's recommended to disable it when not necessary. You can check it from the Game settings anyways.
As for your settings, after any update the game disables mods. Ensure that you have enabled both mods and script mods before confirming your changes, closing and launching the game again.
