There are a couple of things that will cause this. From what you described; you raised the house after it was built, and you used floor tiles in the backyard. Is the backyard fenced or otherwise completely enclosed so that when you click on the floor tiles, does it look like a room with the outlines and arrows to pull walls, raise the foundation, etc. visible? If it does, then that's why the foundation doesn't show. The game is seeing the space as another interior room and won't show the foundation in that situation.
Another thing that will do it is a fence on a foundation connected to the house. This also causes the game to see the backyard as a room and the foundation along the back side of the house will usually disappear. If that is the case, delete one fence tile to see if the foundation will show then.
It would be helpful is you posted another pic or 2 showing a wider view to help you further. Specifically, a pic showing the entire backyard. Or, if you are willing to upload the lot to the Gallery, I or another helper can download it to take a look at what is going on and help you fix it.
