What you show in your pic is normal for what you see in build mode with roofs. But it usually does not show like that in live mode so it shouldn't be a problem when you play the build. In your case, since the roof section shown only covers the lower section, it looks like you can pull the roof length back 2 or 3 tiles so that it is flush with the wall or you could change the slope by pulling the peak down so it is the same height or lower than the wall height.
But what I think is going on is that you have the roof extended like that so that it intersects properly with the upper roof. That is a guess since I can't see the upper roof. In that case, your only option is to lower the roof peak.
