If you have saved games that have CC in them, such as sims with CC clothes or houses with CC items then yes, those items will no longer be in your game however your game should still work but it depends what the CC does in-game.
When removing the Mods folder to see if it is the cause of an issue you should always delete the localthumbcache.package file too.
