That is a known bug and it's caused due to "Sims culling process" inside the game. Only up to 180 Sims (dead Sims included) can live in one save game, when the game need to add more NPC or Townies Sims, it automatically delete Sims that are "homeless" or Sims that are dead, and that's what causes the family tree to show blank spaces.

Sadly, there isn't a method to solve this problem exceot for using the Household manager inside the game and try to delete homeless households (Sims that live outside the world and don't have a house), but even with that the culling process will continue and sooner or later some dead Sims will disappear.

    I only have 4 dead sims and it still keeps making them disappear from the tree, this has happened 3 times and I didn't have that many sims in my game because at one time I lost all my hours of work and started over. When I complained to EA first they told me like in real life once they are dead they are dead. I told her I don't want them alive I just want the history of them in the tree. of course she doesn't play it. They told me to see what people had to say in the forum.

    I come at the moment to have a adviser for the same problem. He also sent me on the forum. It is a way of getting rid of us! I am very disappointed of  sims4 and of Origin ! Very angry too.
