I have started with two female Sims and a friendship story, then I decided to turn one of the females into a male in order to get married. I finished the BFF story but couldn't start a new one. Is it even possible to have more than one story between the same Sims?

There can only be one relationship story for one sim. You are unable to change the relationship story once you have started it.
